You can reinstall all three if you wish.
    Use the latest v4.

Oh right, I forgot to say here..
So I installed bootmii but I could only install it as an IOS, I took a NAND backup but I read somewhere that it won't help me at all, since i won't be able to recover it when bootmii is installed an IOS, is this true? If it is, should I just delete the NAND backup I have? >>..

How will it come in handy? xD
If I say, have preloader and I go into the homebrew channel and from there i launch bootmii and restore my NAND, will it be the same as restoring it on boot2?

No it won't be the same as restoring using boot2.
When using boot2 there are no other processes running, so boot2 can copy the whole of your backup to nand.

When using IOS the fact that the IOS is running that is going to get overwritten by the restore means it is unreliable.

I say it may come in handy as someone may develop a way of using this in the future.
