Sounds plausible, I'll give it a shot later I think I had my hacks.ini in the same folder as the Preloader dol-file, so if that's the case, it should work if I put the ini-file in the root. Gonna update this thread regarding that later! Thanks for the feedback so far
You definately need the hacks.ini in order to choose what preloader hacks you want installed to the system. once they are saved they are in the NAND then you can remove the hacks.ini folder. As far as the BootMii problem, if you start up the BootMii installer again and when you select BootMii there is an option to "prepare SD card" you need to do that to load the BootMii files onto your SD card.
Make sure you have the correct hacks.ini for your system menu.

I had the hacks.ini file the first time I tried, but I had it in the wrong spot. Basically, it was like this:

Regaring the SD card backup from BootMii, I've already figured that out and done it. But what strikes me as a little weird is that the NAND files are exactly the same size (I did a backup early in the softmod process and one now, after using StartPatch and so forth). But I guess that's just how the tool works, extracting everything the NAND contains, so then it's pretty understandable that the size of the bin-files are the same.
Putting hacks.ini in the root of the SD card was the way to go
