Okay well I made some progress while waiting for a reply (even though I see your reply now.)
I copied the original backup of the SD before formatting earlier today, onto the flash drive, didn't work, so I took it out, plugged it into my computer, formatted it (after copying those files over cause I had the SD backup on my android device and didn't feel like transfering all 250MB over the network when I already have it now on flash media lol), then copied the backup on my local Windows PC back onto the flash drive and I got all of my stuff back in HBC. I then did a SysCheck and here are the results

    Spoiler

Syscheck is fine. Just to verify, you are running this from your flash drive now, correct?

Do you have WiiXplorer on there?

    Yes from flash drive.
No to WiiXplorer (I can get it if needed).
While waiting for a reply, I seem to have made more progress. I had all of my external media removed (SD card and external flash drive and HDD) and then I put in the SD card (PNY 2GB standard SD card) that was in my android device copying stuff back onto it and this happened immediately afterward while sitting in the HBC.

I removed the SD card, restarted the unit, and plugged in the USB flash drive and went into HBC, everything is fine and I now see the other apps I tried copying earlier that nightstah had tried getting me to do

    Solved

OP was using a tablet to copy over the files due to no SD slot in his/her computer. After troubleshooting and experimentation it was determined that the tablet was corrupting the files.

Solution was to copy all the files from the ANY Wii guide to the OPs usb HDD, then use WiiXplorer to copy from the HDD to the SD.

    Problem solved, thread closed!

Wow, I even asked him if he was doing this on a PC and he said yes (see how withholding critical information can be a source of consternation?)
