It was Nintendo's attempt to stopping homebrew (why Bannerbomb doesn't work on 4.3, only to find that letterbomb does, otherwise the only other method of hacking systems are disk-based exploits).
4.1 just leaves more options open to you in the future than 4.3.
Anything any games require that may be part of a system update are all included in the "Softmod Any Wii" guide, so as long as you followed that, your system is current. Menu level has nothing to do with the IOSs installed once you've modded it.

We usually suggest people follow the entire guide.
Though, if your HBC is current (1.1.0) and you have your NAND backup still in tact, you can jump to chapter 2.
If you have HBC of something other than 1.1.0 and you don't have a NAND backup, then start at the top.
