One of my Wii HDD is 1st partition FAT32 for GC games, emulators, all HB stuff, 2nd partition NTFS for Wii games, WiiMC, all videos, so I move the usb-loader folder from the SD to the FAT32 partition and left the USBLoader app on the SD and CFG USB Loader show all games from both FAT32 partition and NTFS partition so I do not have to switch partition to play the GC games or the Wii games, all USB Loaders show all GC games and wii games and they all work perfect.

partition = WBFS1, …, WBFS4, FAT1, …, FAT9, NTFS1, …, NTFS9, askThis chooses which WBFS, FAT or NTFS partition is chosen at startup. If you choose ask, the loader will ask you which to use.
Note: The partition option can also appear in settings.cfg, which has the highest priority. Look there first if the setting in config.txt isn't working for you.
