You NEED IOS60 patched installed prior to updating to 4.1 or your wii will brick.
Read MeStart HBC and Load Wad Manager
Select <IOS249> -- Press A -- Nand Emulation <Disabled> -- Source <Wii SD Slot>
Select theIOS60 Patched.wad and Press A -- Press A again to install - Wait - Finished

1. The only way I could install Bootmii is as an IOS... Does the NAND backup work in this case too or not ?
2. Can I update the shop version now without updating my system firmware too ?
3. For playing backup games from an external hdd do I need some specific hdd like it was the case for the sd card or any hdd will be fine ?
2.Yes. Using Dop-Mii, Dop-Shop, WiiSCU,etc.
3.I can't answer this question because I've never use HDD to load my wii games.
Does it mean if I mess up something I won't be able to fix it up ?
Also, is there something now that prevents the system from updating ?

OK, I've done almost everything in the original post (tried the upgrade to 4.1 bu the install failed, so I'll stick to 3.2 for the moment)
I've tried to download the cIOScorp 3.6, but the download fails, can someone post a link where I can download this?
