2 reasons for that:
1, Wii/bootmii/nand formatter doesnt like your SD card much - try another one
2, you are using an OS other than Windows (mac usually) that adds extra files into the wad folder...

I have not had an AV encoder that has been completely broken yet.
They always work with 1 cable type or the other. So I would try that, as streamline suggested.
You can restore a nand backup, even if you have bootmii as an IOS. But, if you can get into bootmii, then you have a working system menu and can fix your problem a better way anyway.
