I guess I did something wrong, when I installed all wads, it seemed like all installed fine, but at the end in the final status, it says 24 completed successfully and 24 did not complete. Should it say this? Or should it say 48 installed successfully?

Just install them one-by-one instead. You have to install all of them.

I just tried to install them all one by one, and on the first one, it does not complete. The first 24 I guess, are the ones not installing. I haven't strayed from the guide thus far, except skipping the optional shop update.

What error does it give when one fails to install.

This is from the error index:
    -1:
    Wad Install Error:
Most likely you have cIOS installed incorrectly, out of date, or missing.Your SD card is not Formatted as FAT16 or FAT32 properly, reformat it. If a file was needed, then it was not in the correct folder. Each application needs its files in specific folders, so pay attention to that. Can also be a bad wad or not enough space on the Wii. (example: If your installing cios38rev17 offline make sure you have ios38-64-v3867 on the root of your sd)

I am not sure how anything could be out of place seeing as how I have followed the guide precisely, but I will reformat and try again. When I download the modpack and verify the files, do I do anything after that? Because after everything verified with that .exe I took it out and kept following the guide. Should I move any files around?
