:type: I have been trying to figure out how to do this all day but people just keep saying you can run backups from it but not telling me if the drive can run both formats, they just say you can do one or the other.I am trying to run Wii games and Gamecube games including backups and iso's. Is there a way i can run both wii and gamecube games simultaneously on one hard drive without have to store just one or the other on it?

Format your HDD to FAT32 with 32kb clusters, mark it as primary and active

Using Dios Mios, and a hard drive FAT32 / 32k cluster formatted, I have my entire library of Wii and GameCube games in a single partition, all of them playable using CFG USB Loader.

Ah so FAT32 is better than WBFS now? I haven't been around for a while just reading the emails from subscribed threads. I guess it is time to redo my HD.

Well I joined in 2010 and haven't changed my setup for several years. So if I want GC, Wii, N64, etc. Could I have my HD like this:

    HD:
    /N64
    /Wii
    /Gamecube

Or how would I do that?

Gamecube isos should be in /games for the best compatibility with most usb loaders.

My Wii wbfs are in /wbfs.

So if I use USB Loader GX (I assume it is still the best, but I don't know so please correct me if I'm wrong) how should I setup my file system? Even after 3 years of modding I still don't know much.

Your file system? You mean the way files are stored on you USB?

Yeah. I now know FAT32 with 32KB cluster, but how can I set it up in a way that I could possibly only need the one HD for everything. I'm sorry that this is getting a bit off topic.
