I was able to do all of chapter 2 after I moved boot.dol and booted from HBC, but I'm still not able to get in Wii settings, not even in maintenance mode.
When I loaded up HBC and clicked on Bootmii to make a NAND backup, the screen went black and the Wii's disc drive light started blinking on/off... kind of like a computer's blinking caps lock light when there's a kernel panic? This can't be good. I could try your alternate NAND backup, or I could try reinstalling IOS 58 and 61. Where should I do from here?
in order for bootmii to load you need to have the bootmii directory on your sd card. It will not launch without it.
Load the wii backup disc, it is linked at the end of the guide under extra brick protection. Load it from disc or from a wbfs drive via neogamma. Load that disc and do the delete all option.
All right, well I didn't have a bootmii directory on my sd card, so that would explain that. How should I fix that, or should I do something else?

I burned the iso image with imgburn to a DVD and and tried to load it with Neogamma v8, but it failed to load the DVD. I don't have a wbfs formatted drive because I'm using my external as a FAT32 drive to store wbfs game backups, but I could just move those and reformat to try again.

You can format a small usb stick or sd card to wbfs and load the backup disc. That should allow you to format the wii settings without being able to get into the settings. If the wii will not load from dvd you'll need to load from wbfs.
I loaded the Repair Disc 1.3 via a WBFS-formatted flash drive using Neogamma v8 and chose the Delete All option. Here's its full output.

When I returned to my system menu, however, it seemed like it had worked. I started entering Wii settings and got as far as hitting the Confirm button on the time screen before my Wii stopped responding.
Then I tried again and got as far as the Country select screen.
When I tried a third time, it didn't even start working. The Wii just displayed a black screen. I'll give it some time before I try again.
My Wii is warm when this happens, but it definitely doesn't feel like it's overheating.
