well cant say what the problem is, but its the wii because i had carnival and cooking mama game on full screen after deleting all the cios and installing wiiflow usbloader again those games got borders. my mortalkombat gives me full screen on my usbloader but wiiflow it gives me blackborders, im going to do the nand restore once i get my gamecube controller. only thing is i dont know how safe it is to restore nand as boot1/ios. im bit hestitant on doing bootmii but that the only solution i think.
Why don't you just try a good USB loader like USB Loader GX?
i am using usb loader gx aswell but the same things happens on them games. but i have notice one game mortal komabat on usb loader gx gives me full screen and on wii flow gives me borders. mario and sonic olympic gives me borders on both, so im looking to do nand restore. i remember resident evil4 gave me full screen now that gives me same issues what i cant understand why only some games, may be some games use different ios's to load games 222/223 249 250 but it still collabrates with anthor ios's like ios36 etc on system. i think and some of the ios are not working correctly. ill keep you guys posted next step which is nand restore as boot1/ ios and let you guys know if it resolved the issue or not. in the mean time i waiting for my gamecube controller.
You don't need a GC controller to do a NAND restore. You can move in Bootmii using the power button and select with the reset button.
i know you can use wii console button to scroll around and get to restore screen, but the new wii are not able to put bootmii as boot 2 they goto boot1/ios because of that when it comes to restoring it ask for gamecube controller and to press a,x,y,z button togather on a gamecube controller. button letters may not be accurate as i cant remember of head what letter they were.

So did anyone ever come up with a fix for these black borders.
I have a PAL Wii which runs 75% of backups (PAL & NTSC) perfectly and in full screen, on my LG 50" Plasma (using component cable)
However the remaining 25% have these black borders which vary in size/shape from game to game. I generally use WiiFlow but I have tried GX and Configurable as well and the problem persists. I have tried adjusting Wii settings and all the WiiFlow video settings (e.g. progressive) and I have had no luck. I have tried different versions of the same game but they behave exactly the same (e.g. the NTSC and PAL versions of Donkey Kong Returns have exactly the same black border).

Battalion Wars 2 - Small bars to left/right.
Boom Blox Bash Party - Large bars to left/right & Small bars to top/bottom.
Dead Space Extraction - Small border all the way round.
Donkey Kong Country Returns - Very small border all the way round.
Goldeneye - Medium bars to left/right.
Mad World - Large bars to left/right.
Metal Slug anthology - Large bars to left/right.
Metroid Prime Trilogy - Medium bars to left/right & Small bars to top/bottom.
Monster Hunter Tri - Large bars to left/right & Small bar to bottom.
No More Heroes - Large bars to left/right & Small bar to bottom.
Okami - Small bars to left/right.
Punch-Out - Very small bars to left/right.
Trivial Persuit - Large bars to left/right & Small bars to top/bottom.
Resident Evil 4 - Huge bars to left/right & Small bars to top/bottom. (by far the worst of the bunch)
Rhythm Heaven - Very small border all the way round.
Sin & Punishment - Very small border all the way round.
Super Paper Mario - Medium bars to left/right.
