If they're solely launched via HBC, simply remove from the apps folder. If they're forwarders and or channels, see as previously stated. Only after you remove them via wad manager utilizing the minus (-) which means "remove" in wad manager-speak and verify they are no longer on your System Menu --- then you may delete whichever relevant wads you speak of off the SD card. Only remove those types (loaders/forwarders), never ever remove an IOS below 200 --- never (deleting the wads off of the SD card for IOS can be done without harm).

While doing all this stuff... I noticed (after updating) that the Wii App Browser/downloader is still buggy. Does it still not support the new WiiMotion+ controllers? Are there fixes for this?

OK, I'll give it a shot with you on this issue:
1. Wad manager's purpose is to install or remove wads. If you have unwanted stuff in your apps folder, you may manually delete it via PC or by whatever manner necessary.
2. I know the softmod you used works with the newer wiimotes --- are you referring to Homebrew Browser or something else?
