Make sure the WBFS partition on the WD HDD is designated as Primary and Active. You might also delete the USB Loader GX configuration folde-it will re-create itself on booting the loader. Could be the config file wrote to look for that memory stick and did not update itself when you switched to the USB HDD. You can also try a complete reinstall of USB Loader GX too; first uninstall all of the USB Loader GX folders and files and completely reinstall it.

Make sure that it is not a forwarder. If it is Download the loader to the homebrew channel then try the loader channel on the wii menu.

And the game is? It's a good idea to tell us which game is causing the problem.
Not really doing much Wii stuff these days.

download this program EASEUS Partition Master 4.1.1 Home Edition
open it, select your HD (the one with the games-wbfs partition) right click-set active

This exactly happened to me. I was also using 1TB WD My book and yes, my games were working in my flashdisk but would reboot when i loaded it up in my harddrive using USB Loader GX. Here is my case (which i think is also your case). You directly downloaded CISO files, right? I accidentally discovered that CISO files wont load when your Western Digital partition is more than 500GB. What i did was to download scrubbed games (scrubbed ISO) and converted it to CISO using WBFS Intelligent GUI 6. It finally worked even my partition is higher than 500GB.

Do you know what is even better? Convert all your ISO, scrubbed ISO or CISO files into WBFS files by Wii Backup Manager. In this way, you do not have to maintain 2 partitions in your 1TB harddisk (i.e. 500GB formatted as NTFS or FAT32 as storage for movies and the other 500GB formatted as WBFS for your wii games). Remember that WBFS cannot be read by your PC and can accidentally be deleted and formatted since your PC (esp when your platform is Windows 7) always ask you if you want to format your harddrive everytime you load it in your pc. By converting all your games into WBFS, you get the following advantages: 1)No need to partition your 1TB harddrive; 2)WBFS files are quite small and therefore you will save on disk space (i.e. i have around 200 wii games now taking up around 200GB++ of my hard drive) and 3)Your whole drive is readable in your PC.

For me, i formatted my harddrive is fat32 using easeus partition master server edition. BTW, WBFS files require that you use the latest USB loader GX (i think version r883 to r921) and ios222 instead of ios449.
Bootmii installed as Boot2 and with NAND backup
    System Menu 4.1U, HBC 1.03, Preloader 0.29, cIOS38 Rev17, USB Loader GX
1TB Western Digital MyBook Essential Edition, partitioned as 1TB Fat32
Downloading Scrubbed ISO and converting them to WBFS files using Wii Backup Manager
