I have a WiiKey 1 and I believe it has the last firmware update.
4.1U softmodded for USB HDD loaders.
At one time it had 4.2U but I downgraded it back to 4.1U.
Last week I used the Wii Shop Channel to install the Wii U Transfer tool.
It moved what I expected over to the Wii U but it broke the USB HDD support.
So I did "Softmod/Hack almost ANY Wii v13 3/30/2013" all the steps worked.
USB HDD loading works again! but...

I had copies of all the Official VC Games I paid for on a 16GB SDHC Card,
The copy was done before the Wii U Transfer

Trying to launch them I get
this channel cannot be launched on this wii console

Wii, Data management, Channels, copy it acts like it is copying then says
The data may not have been copied.

I can download and install a wad file VC game from the net and they work.
For example I got Zelda 64 1.0

A guide that would give me both WiiWare/VC (without the error) and NGC support via USB Loader
support without breaking what is already working?

Not sure if this matters or not but I do want to start doing NGC from USB Loaders,
but I need to do more reading since I am not sure which is best.
I have real memory cards so I don't need virtual memory cards, I want the one
with the best compatibly and I'd like all the first party games to work if possible.

At one time it seemed everyone agreed 4.1 was the best now I see people suggesting 4.3 upgrades, I thought 4.3 only broke things?
