    ID Mismatch - please help!

I've softmodded my second Wii (this one's the non-GC type, which I had hardmodded with Wiikey fusion before I knew about softmods) with intent to make it a present. For simplicity and ease of access, I want to make sure it can load backups from SD if necessary (preferably without the wiikey fusion, which I intend to take out if I can get it to work the other way). Problem is, when I test it, I get an "ERROR setting up fragments" and "ID Mismatch" error from CFG Loader. It tells me there's a mismatch between [SOUP01] (the correct ID for Skyward Sword PAL) and [+ ] (an obviously erroneous ID I have no idea where it comes from). The game was split onto the SD card using Wii Game Manager. Does anybody know what is causing this error and how to fix it?
I also tried Wiiflow, which just goes to a black screen and then gives the message "An error has occured. Press the EJECT Button, remove the Disc, and turn off the power to the console. Please refer to the Wii operations Manual for details." when I try to run the game.
More or less the same problems happen with Sonic Colours (except the erroneous ID is blank). It's not just Skyward Sword. Am I using Wii Game Manager wrong?

Another strange issue is that when I try to create a backup (again, just to test the function), the loader tells me the disc is not a wii disc. I also tried Wiiflow, wherein the disc icon started acting weird when I hover over it, as if it's about to go away, then comes back, and just sort of shakes in that flux state. Note that playing games from the disc channel works fine, so I don't think it's something wrong with the disc drive. Could it be because I haven't taken the Wiikey Fusion out yet, or did I perhaps miss a WAD or something?

ETA: I just tested with the NTFS hard drive (which works on my other wii). Now I'm getting the same error from CFG that I got from Wiiflow with the SD.

Strange. Perhaps run syscheck to ensure that your cios are properly installed.

Where do I do this again? I have pretty bad memory. I've probably run syscheck on both wiis before as part of the softmodding process, as per some guide, but I didn't memorize how to go back to do it again. Do I do this from Bootmii? Wiimod? Multi mod manager? Somewhere else?
