I have DIOS MIOS v2.0 installed and im now running Game-Cube and Wii games from the same USB drive. My question is i had to format the drive to FAT32 with 32KB cluster size to run Game-Cube games but is this ok to also run Wii games with ?

Yes, but you may want to upgrade to DIOS MIOS 2.4, it has quite a few improvements.
Today's cIOS's (d2x, Hermes, etc.) mean you don't really need to keep WBFS partitions anymore. They'll be more than happy to read image files (in this case, WBFS/WBF1 image files) directly from a FAT32 partition (they'll even do NTFS partitions with a little tweaking, though FAT32 is preferred). This makes them much easier to manage. It also means they can co-exist on the same partition as GameCube ISOs (the loaders tend to keep them in separate directory trees). Whether you convert your WBFS partitions into files or re-image the discs from your loader is up to you (IIRC the newer ones compatible with DIOS MIOS will also image GC discs--though they'll come out raw and could stand shrinking).
DIOS MIOS uses FAT32 only - no NTFS support.
